Claudio Pizarro completed the scoring as Bayern put the frustration of their midweek Champions League draw against AC Milan behind them.
Bayern lead the table with 58 points from 23 matches while Werder Bremen moved into second place, nine points adrift, after a 2-0 win over Borussia Moenchengladbach.
Third-placed Hamburg SV host VfB Stuttgart on Sunday.

Ballack restored Bayern's lead a minute later and Guerrero grabbed his second three minutes before the interval.
